You should check out John Green's books--his fans are not called NERDFIGHTERS for nothing. ;) His protagonists are usually really smart. For example, Pudge from 'Looking for Alaska' is an intelligent boy with a penchant for memorizing famous people's famous last words; Colin from 'An Abundance of Katherines' is a washed up child prodigy who likes to anagram words; Quentin from 'Paper Towns' is a band geek with gramar nazi-esque tendencies. They're all young adult books, btw. :)

Books written by Tom Clancy, he's got a reoccurring character named John Patrick Ryan. We'll for me he's quite smart plus if you're interested in techno-thrillers.
